I’m keen on the possibility that John “Pretty Damn Smart” Watson has deduced that Mary’s prime motivation for being with him is because of her past involvement with Moriarty. He knows her job was to keep John from Sherlock, a task worth her life. John tried reading the flash drive but, once again, the AGRA box was empty. She was bluffing and he had to counter her next move. With Sherlock in hospital for weeks and weeks, John had enough time to dwell and deduce on his own. He’d pretend he hadn’t try to read it. He’d welcome her back into his life, but he’d be careful not to use the words “i forgive you” because there really was no way he could ever do that. However, the greater good is at stake. If John leaves her and takes up with Sherlock, John knows Mary will not hesitate to kill them both. He’s seen to what lengths she’ll go to keep from losing the status quo. She must, for now, continue to believe nothing is amiss. Sherlock must remain in the dark for a little longer.

Dr Watson is smarter than he looks. Pretty damn smart.
